I wonder if there is a way to prevent boats from leaving their waypoints to attack a target.

this because i wanted to plot some courses to see if a tactic could be good. But the boats leave the course as soon as they detect the ennemi in order to attack it in a straight direction.

Generally they will evaluate and decide on their own. Distance can make a difference as well as their orders. If you put a ship for them to PROTECT at the coordinates they are heading to then they will resist entering into battle.
